When you say we can increase the capacitance by altering the physical properties of the capacitor itself, such as by making it bigger, do you mean making the surface area bigger? So does it mean that we can have a small dimension of capacitor with large surface area thus resulting in high capacitance?

the protons stay in place? no. the positively charged holes move in the opposite direction. you aren't making acid.
